Comparing DDL and DML

Is it possible to use the GENERATE SQL Script wizard to get a verifiably identical export file? We want to be able to checksum script files at different locations. So far, we can't seem to get enough consistency between two supposedly identical installations that results with a checksum match. Can you please help?

If you are looking for some sort of comparison between DDL and DML code, I would look to a third-party vendor to ease this pain. The first that comes to mind is Red-gate, but research it on the Internet because other vendors do have DDL and DML comparison and synchronization tools.
